You probably installed a sea simulation / weather mod. A combination of that mod and your gfx settings and a map lights maybe give various effects. Either adjust them in your game options or remove sea simulation mod / weather mod. Quote

Either adjust them in the game options or remove the ocean simulation/weather mod. You're right, it was the weather mod causing this issue. After disabling the mod, the problem was resolved.
