Mod grouping

Is it possible to assign some kind of unique IDs for mods and then save them in config after which any grouping changes would not affect existing configurations?

It's not possible, but don't worry such changes like you faced now are very rare. Also, I will never reset the installation path again, this time it was needed, because I had reasons, I created wrong and stupid APP ID years ago.
