Disable specific mods?

Hi im sure this has already been answered somewhere but how would you disable a specific mod without having to redo the entire thing from scratch?

For instant i used many other mods but wish to disable the rough seas mod as it looks a little silly when my destroyer is under the ocean

I think your only other option is: Delete that mods specific files, without touching the rest.

In which case, re-clean-install is easier, and de-selecting stuff you don't want.
